If you open a file when you close the application ProjectWise gives you a dialog that let's you check-in the file and you can version the file at that point.
If i right-click a file and check it in, even when comments are turned on, there is no option to create a version.
Alternately - allow the person with the file checked in to create a version via right-click > New > Version
